The killer not only took the gun, they picked up every single shell casing as well. So they don't know for sure that it's bob's gun, but like ocham's razor here, it's missing right after the family is murdered. According to reporting in the south bend tribune, jeff and jackie say that their dad got rid of all the guns in the house before the murder. But on the flip side, jessica says that she saw the gun in her mam in bob's room before she went away that very week end that the family was murdered.
