The idea might be that you can neo-functionalize that, you know, functionalize. You can bring up new functions by having sort of a backup copy to experiment as mutations and natural selection or acting. So they're thinking that the gene duplication and less gene loss is somehow requirement for becoming a eukaryote. It's interesting that they can infer the complexity of the archaea from this kind of analysis. As you said, we shouldn't think that they're simple. They have a lot of complex protein targeting pathways, membrane trafficking, genome maintenance, and so forth.
