Did Allied Commanders Know That the POWs Were in Nagasaki?

Nagasaki was in all likelihood the place where there was going to be Allied prisoners of war. And did Allied commanders know that the POWs were there? I think that it seems impossible to me that they didn't know for two reasons one was that there is some intelligence that Japanese prisoners of war said 200 pale men seen white men seen working in dockyard probably POWs and more important when some of the hell ships were torpedoed America's submarines were part of the rescue so they torpedoed killed several hundred people and then rescued them.
