The FBI's Investigation of the Catholic Church

The FBI has been caught really investigating the Catholic church for reasons that seem quite unreasonable and abhorrent to quote Christopher Ray. What does this mean in terms of religious freedom in the country? I think it's a really sense of chilling effect to all religious believers, right?
